I belive my shop used the INPA. He uses a basic laptop w/ the GT1 on there so it was nothing fancy. It wasn't AutoLogic or anything else inaccessible like that

Shifting to N in SMG is useless. SMG still holds clutch disengaged if engine running in N. At least with the Euro DME SW it does....

No need for the worry, I also have an 08 and experience the same issues. The thud is from clutch thinking you are stomping on gas after complete stop when your foot is off brake, or you are in N.
Just tap into 1st before moving off, or step on brake just before hitting gas to engage clutch. You can actually hear the clutch and gearbox egage with a slight clunk., then gently pull away as usual.
