On my E39 M5, I just hit the fold in button, and turned off the car. They would stay in when I locked it.
I heard that you could press the remote on the key to lock the car and the mirrors could be programmed to fold at the same time. BMW didn't want the automatic folding because of the increased wear on the motors. They also disabled the automatic telescoping in of the steering wheel from the early E39 and X5 models (maybe more models?) so they wouldn't have to replace the motors as often. Now, the steering wheel only moves up. They also disabled the memory on the OBC display in front of the steering wheel so that it doesn't remember the last display when turning the car off.
