It depends on the video editing software you use. But if they separate your video from your audio, you should be able to move the volume level down to effectively zero. But first, import the audio from your other source (like a digital voice recorder) into you project and sync them up.
When I make a video I make sure at the start that there is a short but sharp sound (like closing a car door or a hitting the horn quickly) that can be heard on both sound tracks (the GoPro and the voice recorder). Then I can sync the audio tracks before reducing the one from the GoPro to nothing. Remember the marker board in movies which has the scene number and then they snap a piece on the top just after saying "action"? Well that is a maker for later synchronization of the audio and video tracks. Same principle...
