Manual is slower to shift and has wider gear spacing, so not as well tuned to the powerband (shift speed aside). BMW only offered the 6 speed manual in response to diehard U.S. customers who wanted it in spite of having not driven an SMG.
You don't need a clutch pedal in order to have a great manual transmission!

To each his own Mark, I drove plenty of SMG cars but it just didn't do it for me, especially for a car driven 98% on the street. Let's not go down this road again!

sounds like you have a similar set up to what I want to do, does the SMG really go well with all that power?
Yes, the SMG goes well with all of the mods. As others have said who have the Stroker engine, the shifting is smoother than stock. Less jerky shifts in lower gears. I ALWAYS drive the car in the manual mode, so I have no idea how it drives in automatic mode, but it pairs very well with the engine. I love how the car is set up, now. I might do the suspension in the future, but will wait and see.

I think a lot of the improvement for the SMG comes with the Dinan s/w upgrades. I have stage 3 and it was a great improvement, but the strokers like yours M6SCSMD, get an even better level of s/w.
I have to admit, it was a hard decision after 30+ years of driving a stick to get the SMG, but no regrets.

I think you are correct in your assessment of the s/w upgrade. I am very pleased with the work Dinan has done on the car.
