Is there a reason no one talks about having a rebuilt engine. Does the cylinder wall treatment prevent boring out the cylinders and using larger pistons? Is there not enough wall thickness to overbore? Is it because no one makes software that would handle the changes in air/fuel etc.? I have two dead cylinders and I don't want to pay $18,000 for a new engine.
Primarily it is due to the AluSil cylinder wall surface treatment. Impossible to re-create. Some have sleeved the block, but so little space it make it a very difficult and risky task. Rebuilts seem destined for questionable life.
Assuming the bores are within spec, I'd say that a rebuild would have good life. In fact BMW does sell remf'gd engines for the car.
Some people have sleeved the motor.
If you want to talk to somebody with more expereince with this engine, contact Dinan as they have built a few race engines using the S62. they might be able to give you some insight.

I would wonder why you have two dead cylinders. Bent valves or damaged seats? Worn or broken rings? Head gasket. Sounds like more/better diagnostic work is needed before you jump into a new engine. Was it you in another thread that said you have an extended warranty? (if not, there seems to be a few people out there recently with 2 bad cylinders!)
My car had 20% leakdown on a cylinder, caused by some debris that got into the engine and nicked a valve seat. Certainly repairable, and i was able to throw some upgrades in for considerably less than a used engine, of unknown quality. My cyl walls looked perfect, and the other 7 cylinders hav 2% leakdown at 73k miles...

It's my rings. I haven't done a leakdown, but I have done a compression test and two cylinders are very low. I am told that the 2000 engine has different rings that contribute to the oil consumption problem that I have (a quart every 350 miles). I really just want to replace the rings on all pistons, but I don't have a warranty. I could have cylinder scoring or other problems, but I think it is just bad rings. I have 97k on the engine, but I had hoped it would last much longer with all of that $10 per quart oil I have been using. I think when more people have high mileage engines, another solution will be worked out. For now, it looks like I watch e-bay and pick up a low mileage engine.

2000 engines made before 03/00 had different piston rings. That is why 10-60w oil required. Check your production date.
If you open the engine up to do rings, do them all. And while the head is off, I would check the valves and port the head. If you go used engine, be very careful regarding the warranty. You don't know where that engine came from. Good luck either way.

I just went through this painful process. I had a cylinder that needed to be honed out because of a spun bearing. There is 18/1000 of an inch that can be honed out before you would be out of BMW's tolerance range. Mine was honed out just a fraction of the 18/1000 to acheve a smooth surface.
There are plenty of ways to get a good rebuilt engine, even from BMW. I replaced all of my rings. I would have this done at a good independent dealer and not at most BMW dealers.
