Flow isn't just dictated by diameter - just as much or more by flow-reducing restrictions such as bends, connections and mufflers. It's the turbulence caused by these restrictions that reduces the flow and increase back pressure.
A second issue to keep in mind with atmospheric engines is that bigger flow isn't necessary better...a certain amount of back pressure is necessary.
I wouldn't go through the trouble of replacing the 2 1/4" section but then again I don't think you've taken the easy way out on any of this project.
