I am thinking of one of these Active Sub's from Infinity 10" in a little enclosure with self powered easy to remove etc, but not sure on what sort of sound it would give being a sealed boot.

I have a similar set-up with the sub in self-contained tub under the rear floor. I purchased another boot floor from a breakers and the stereo fitters drilled out a speaker sized hole the fitted a heavy duty speaker grille so that the boot floor can still be used!. Then they covered the whole section in acoustic cloth which almost matches the standard grey boot floor. Thus an invisible install with the amp hidden.
I think the main problem would be getting the sound back into the cabin as it is a sealed box. The ski-hatch is the best option other than creating an alternative parcel shelf and porting that to allow more bass into the cabin!.
When I had the E30 M3 convertible which has an even more accute problem due to the extra strength of the bulkheads, and as I wanted to cause no damage but get the best sound possible. I had a custom box built which fitted in the boot and for some reason provided bass in the cabin and nowhere else! even with the hood down the passengers could hear everything but when you were outside the car the sound could hardly be heard.
In addition to fitting a sub in the boot also look at uprating the standard speakers to better versions as this can help bring the sound into the car and also reduce the amount or reliance on the sub. As the the sub is a non-directional speaker it can be sited almost anywhere while the other speakers producing the higher frequencies must be sited more carefully.
