Hi Dome,
That sounds more like the head unit playing up.
Once the amp module is removed from the Bmw amp/crossover unit, it becomes a 'Passive' crossover unit, needing no 12v power supply. So unless your head unit has pushed enough power into the crossovers to damage them (unlikely), I'd try another head unit just to verify which part is really at fault.
Sound cutting out after a few seconds sounds more like an amplifierH/u problem to me.

Ratty was correct, I replaced the head unit and had no further problems.
