I would say do it with extreme caution.

anything logged into the clay bar will scratch the heck out of the clear film.

I've seen some nasty stuff that would require re filming the car.

sorry I don't want to scare you but I would hate to see you have to replace it.

If you go thru with it make sure you use a ton of clay lube little to no pressure and fold after every pass.

Clay is an abrasive -

Wash and dry the surface and then use Plexus or a mild chemical cleaner

Kinda OT:

So when I am claying the car, every now and then I the bar will start to make a little noise or have a little resistence. There is plenty of solution on the paint. I suspect that the bar has picked something up and that is what I am hearing. So at this point I need to flatten the bar and start with the clean side correct?
Note:
Even though the car has been clayed many times before this still seems to happen a few times during the next process. I suspect this is normal and others experience the same thing?

folding the clay bar frequently will be a good thing.

I only use the clay bar 1-2 times per car depending on how much stuff I pull off the paint.

yes exactly, one of the reasons why i use 2 bars to expediate the process. I also find that claying the "dirty parts" like near the wheels and bumpers last helps to minimize scratching.
